Furthermore NRRD files can store a medical scan in a single file, whereas DICOM data sets are usually comprised of a directory or directories that contain dozens if not hundreds of individual files.
NRRD is thus a good file for transferring medical scan data while protecting patient privacy. If you had a medical scan at a hospital or clinic you can usually obtain a CD or DVD from the radiology department after signing a waiver and paying a small copying fee. Slicer is a free software program for medical imaging. It can be downloaded from the www.
Once on the Slicer homepage, click on the Download link as shown in Figure 1. Slicer is available for Windows, Mac, and Linux. Choose your operating system and download the latest stable release as shown in Figure 2. If you navigate into the folder directory, you will notice that there are usually multiple DICOM files in one or more directories, as shown in Figure 3. Open Slicer. The welcome screen will show, as demonstrated in Figure 4. Click OK Slicer will then ask you if you want to copy the files or merely add links.
Click Copy as shown in Figure 6. Click OK. The browser has three panels, which show the patient information, study information, and the individual series within each study. Each series in a medical imaging scan is comprised of a stack of images that together make a volume. This volume can be used to make the NRRD file. Modern CT and MRI scans typically have multiple series and different orientations that were collected using different techniques.
These multiple views of the same structures allow the doctors reading the scan to have the best chance of making the correct diagnosis. A detailed explanation of the different types of CT and MRI series is beyond the scope of this article, but will be covered in a future tutorial. Click on the single patient, study, and a series of interest. Click the Load button as shown in Figure 8.
The series will then begin to load as shown in Figure Once the series loads you will see the imaging data displayed in the Slicer windows. Click the Save button on the upper left-hand corner, as shown in Figure The Save Scene dialog box will then appear. Two or more rows may be shown. Probably comments on lines are unnecessary but line 37 is a good comment because the meaning of the code is unclear due to the None param. Line 81 is unneccesary and confusing, when the "if" fails, even without the "else", the default operation is to "continue", so you don't need to explicitly write this--maybe better is to print something or take some action in this else block to indicate to the user that an input of that file is already present.

Do you have any good suggestions? The approach you use may not result in geometrically ordered slices. Prior to running the converter, you will need to ensure the input DICOM folder contains just one series, and that series is a scalar volume. Can PyRadiomics process nii directly?
After I used dcm2nii to convert a DICOM series into a nii volume, the direction changed and led to mismatch between the image and segmentation. Why the problem happened? As is often the case with many Python packages, while this package is called pydicom it simply goes by dicom within Python and needs to be imported with import dicom. After that, its just a matter of calling the Update method which does all the reading. It worked only cause the OS sorted the files correctly by itself.
SetFileNames method. Keep your eyes open! However, only a few of those values are available in a straightforward manner. Thankfully, by using the GetDataExtent method of the reader we get a 6-value tuple with the starting and stopping indices of the resulting array on all three axes. Getting the pixel-spacing is even easier than with pydicom and simply accomplished with the GetPixelSpacing method.
Now, onto the fun part :. You might have thought that we can use that functionality and get a nice NumPy array with a one-liner. The latter, sports a GetOutput method returning a vtkImageData object pointer. As you can see, we initially use reader. GetOutput to get a vtkImageData object pointer into imageData.
GetArray 0. As a final step, we reshape that array using ConstPixelDims et voila!
